Software: I use Yola's site builder, which is like the old geocities one with many differences. You choose one of their themes, and depending on what you choose you can change the background and the banner. I use the free service right now, but I'm planning on upgrading my service to a paid one in due time. I think it makes my life really simple for building webpages etc compared to geocities, so I love it.

http://www.eighthcirclestudios.com

Tool?: I hired a web designer to make a simple portal for the main website. I share this domain with a longtime friend and colleague of mine. I don't know what he used, but if I had to guess, it was probably photoshop. I strain the word "web designer" because the guy only does this on the side, and I only knew about him because a college classmate referred me to him. For those looking for a cheap web designer though, I can offer his contact information.

http://www.eighthcirclestudios.com/eikasia

Tool: Wordpress. Used the free theme "WP-Brown" and went nuts tweaking the theme to make it more stylish and interesting. Replaced the title text with an image logo (they say that's a no-no, but it couldn't be helped) and just recently put in a tooltip that brings up a caption when you hover over the cover images in the header. Tweaked the font color and did an overhaul on the post order to make my story readable. Tore out the ad code to put in project wonderful, which fits perfectly.

http://www.eighthcirclestudios.com/ns

Tool: Wordpress. Using the free theme "Elegant Grunge". Picked this one up because of the styled image frames and interesting (but simple) header. Didn't do much to this one as it's just for my author blog.

http://eighthcirclestudios.com/swordfish/

Tool: Wordpress. Used the free theme "Oulipo". I loved how minimal and easy to customize it was--the typography is beautiful. This is still a work in progress, but I've already gone ahead and replaced the title text with a logo image, and I hope to add more as the project picks up steam.

I modified a free template from Blogger and then made my header using a Creative Commons photo from Flickr, which I modified in Photoshop (but GIMP is a good free alternative if you don't have PS).

Runs on: Wordpress
Uses: Free themes, heavily modded to look the way I want them to (MT dark, Danika and Fabel, respectively). I usually go into the CSS and fiddle with the code until it does what I want (and try not to break anything).

Runs on wordpress and uses a free template (Blueprint) because you could fit what I know about graphic design on the back of a postage stamp and even that exceeds what I know of php (which could fit on the head of a pin without disloging the dancing angels).

I did mess with the css to make it the colours I like rather than the default green.

It is more about having good design sense than powerful tools when it comes to how your site LOOKS, but obviously the tools are more important when you're determining how you want your site to behave. Some tools have nicer templates available to download than others (specifically, I think there are some gorgeous wordpress templates out there, but the blogger defaults are kind of boring).

For coding: Jedit (a great text editor), Eclipse (an IDE with a lot of options), Komposer (it's free and decent for editing html, but insanely bad for coding due to an annoying tendency to move things around)
Graphics: Photoshop, the Gimp (depending on whether I'm on Windows or FreeBSD)
CMS: Wordpress, (though I've been experimenting with Drupal lately)

Unfortunately, the thing that makes a website look good isn't really the tools. It's more whether you've got a basic background in graphic design, allowing you to use the tools in a way that doesn't make the reader's eyes bleed.

A good beginning might be "The Non-designer's Design Book" by Robin Williams (not the comedian).
